Queen Margaret College was governed by an Executive Council of twenty one members. The Council was responsible for the management of the whole affairs of the College and had the power to frame bye-laws for its regulation. It had the right to delegate its powers to committees of its members. It was subject to directions given by the general meetings of the members of the College. An annual general meeting was held in April and special general meetings were held when necessary.

The Council was dissolved in 1892 when the College was amalgamated with Glasgow University becoming its Women's Department. Responsibility for the government of the College passed to the Queen Margaret College Committee of Glasgow University Court.
